Management of the Park falls under the scope of Republic Act No. 7586 or the National Integrated Protected Area Systems (NIPAS) Act and Republic Act No. 7611 or the Strategic Environmental Plan (SEP) Law for Palawan. Based on the Provisions of RA No. 7160 or the LG Code of the Philippines, management of the Park was transferred from the DENR to the City Government of the Puerto Princesa in 1992.  

Although establish earlier, management of the Park began in 1979 when staff from the Ministry of Natural Resources were assigned to the area. Management was transferred to the Department of Environment and Natural resources Region IV Office. In 1988, the Philippine Government entered into an agreement with the World Wildlife Fund (WWF) by signing a Memorandum of Agreement (MOA) for a Debt-for-Nature-Swap Program (DFNSP). Under the scheme, the WWF will assume responsibility to a portion of the Philippine Government external obligation; in return the Government shall invest the same amount for the conservation of the environment. The Park was fortunate to become one of the three areas to benefit from the program which eventually involved the Haribon Foundation and the Philippine Business for Social Progress.

On December16, 1992, the DENR represented by Sec. Angel C. Alcala, and the City Government of Puerto Princesa represented by City Mayor Edward S. Hagedorn, signed a MOA, allowing the devolution of the protection, management, and development responsibilities to the said Local Government Unit. It has the distinction of being the first National Park devolved and successfully managed by a Local Government Unit.
Under the MOA of Devolution, the City Mayor is the authority with full responsibility over the Park and all management decisions are made in consultations with the Protected Area Management Board, a multisector policy making body that provides policy directions and other oversight functions. The PAMB is has 17 members. It is chaired by the City Mayor and is composed of representatives from DENR, PCSDS, City Government, Barangays Councils, CADC Tribal Councils, NGO’s and PO's.
 
Its mission is "to conserve the Park and the underground in its natural state through community participation in biodiversity conservation and sustainable development".

Management programs include Habitat and Ecosystems Management, Protection and Law Enforcement, Research and Monitoring, Information and Public Awareness, Development and Community Participation, Tourism and Visitor Management, Regional Significance, Institutional Organization, Development and Administration.

Since the devolution of the park, accomplishments includes the following, creation of PAMB, establishment of a trust fund and entrance fee system, deployment of visitor’s safety equipment, use of solar charged battery powered halogen lamps to replace fuel emitting pressure lamps, construction of board walks to minimize compaction of fragile ecosystems, organize ferry boat service and established the rotation system, use of fiberglass boats to replace wooden paddle boats, creation of management plans for the park, expansion of the park from 3901 hectares to 22202 hectares, inscription to the World Heritage Sites and National Geological Monument.
